It sounds like you would have several NAICS codes for your business. This isn't unusual. Take Apple for instance; they have a NAICS for computer manufacturing, one for software, one for retail sales, and I'm sure a few more.
So you would probably have several NAICS for your establishment: one for Bakery retail (311811), one for coffee shops, i.e. if you sell coffee (722515), one for Special Eateries (722515) and so on. Concentrate on what you believe would be your primary business, but research the others as you need to so that you can write a business plan that covers your business as you envision it.
